Perhaps they have fixed it now, but from a general file management point of view, keeping a running episode number in the filename is a lot easier if you ever want to access/play those files outside of a media center app like Plex too. Plex would play all the specials grouped together at the end, because those were named s00e01 and s00e02 rather than in-between the correct seasons if the filenames were: With many shows, the first special may be placed between seasons 1 and 2, and the second special placed between seasons 2 and 3, for example.
